The entire game you only see the one ship. It destroys the first Normandy, you board it when you were told it was abandoned, and it attacks you at the end. There might only have been a single ship, and since it was docked at the base, that was probably all of them.
Also, when the Reaper disengaged from the base, it appeard that the Collector commander didn't know what was going on. Like their hold over them was lifted. Hard to say though, it was so brief. If that's so, the Collector's might regain their own free will. If there are any left, that is.

Harbinger even says "releasing control" right at the end as the glow of the commander's eyes goes away while Harbinger is shown. Then the group of Reapers is shown heading to what is presumed the Milky Way.

Mu, there are a lot of guys on another forum trying to figure out the..err.."bitch fight" we'll call it to avoid spoilers. There are people who have resolved it with only 50% paragon or renegade, and there are people who have failed it with 100% paragon/renegade. Any idea what other factors come into play there?
I personally walked right into it completely unexpected with only 50% renegade and of course screwed it up.

I'm pretty sure Xcursion has it right. I mean, we continue to fight Harbinger throughout the rest of the level. If he was releasing control of all Collectors, we wouldn't see Harbinger again.

What ship? The Reapers are like the Geth in that they're a collective in control of a single body. The only ship we saw at the end was the Collector cruiser that got destroyed. The Reapers aren't anywhere near where the Collectors were. They were only having them build a new one.

You don't see him again. This happens as the bomb is about to go off, and you are racing back to the Normandy. As you are trying to escape, you are chased by a swarm, with Harbinger speaking. Afterward he releases control before the bomb is about to explode.
As for the ship, I meant the base itself. Although there is no way to tell if there was a Reaper somewhere else inside the base, and docked. Like how Sovereign docked to the tower on the Citadel in ME1. It's all speculation really, but it's possible. The base is massive. You don't even see a fraction of it in terms of how much ground you cover.

You do fight him throughout the level, but at the end, while escaping, you do not. You see him, with his buddies, at the end. This is beside the whole point about the base though.

Because I'm pretty sure once you blow up the Collector ship, that's the last you see of Harbinger, and all of the Reaper's that you see at the end of the game are completely seperate and heading towards the Milky Way Galaxy.

So you mean fight him controlling one of the Collectors? I thought you meant us see him in the game, not exactly the player encountering him.

No, they're not separate Reapers. One of them is Harbinger and he even says "we will find another way."

Harbinger is very much alive. Shepard tells this to the Illusive Man after the suicide mission, that Harbinger is still coming.

(Like Sovereign to the Citadel) You fight him throughout the level, and he makes one more attempt to kill you with a swarm while you are running away at the end. Then releases control.
Question is why would he bother saying that he is releasing control, or releasing control at all? If all the Collectors die under his control, it doesn't matter. It just makes a bit more sense that he says he is releasing control, then undocking from the base and getting out of there to get reinforcements for an all out attack. Which is what you see about to happen at the end. It also would explain why the Collector's are still chasing your squad relentlessly even after Harbinger abandoned them.
Harbinger can directly control one of the Collectors, but he doesn't actively control all of them at the same time. It works under the same principle as in ME1. Saren and Benezia were both under the influence of the ship. The Geth believed that the Reapers were right in their actions, and followed the mind controlled Saren. At the end, Sovereign directly controlled Saren just how Harbinger does to the Collectors in ME2.
It would make sense that Harbinger was docked to the base at the time to keep the Collectors under the powerful mind controlling effects. Not that they have to be on the ship for it to work though, it would linger for quite some time without being broken. Allowing them to make trips to and from the base to abduct colonies.
