I was getting frustrated running these lvl2 Q -20 missions so I did a little search, found a nearby Q -15 agent and now I'm moving on up.

Positive numbers = better than negative numbers correct?

Yes, obviously lvl 1 is easier then lvl 2 missions and Agent quality goes from negative to positive. I don't know but I think the higher quality agent tends to have more difficult mission but also better rewards and loyalty points.
