I've had this happen every time I touch the skybox in editing with a tool... but I don't know what exactly is causing it.
The only fix I've ever found is to load up an an older autosave (although maybe deleting the mirrored sky, and importing a working sky from an older save would work?).

I've had my skybox blow up on me plenty of times. Best thing to do is just make a prefab map with the skybox you want and just copy and paste it in.

You've probably accidentally moved the skybox inside or into contact with your main subtraction brush. Do a search for your SkyZoneInfo, select it and the skybox, and move them both well outside the confines of your main subtraction brush.
